Semi-customs refer to wajas (usually Gen 2) that have additional markings added through the use of dyes. They may also have added mutations through the use of potions or mutation pears. In this way, a unique creation can be made without the high cost of tokens.
Note that semi-custom pups usually refer to Gen 3 wajas (the pups of Gen 2 Semi-customs.)
